Does my "spam" site affect my other sites on the same IP?

I have a link directory called Liberty Resource Directory. It's the main site on my dedicated IP, all my other sites are Addon domains on top of it.
While exploring the new MOZ spam ranking I saw that LRD (Liberty Resource Directory) has a spam score of 9/17 and that Google penalizes 71% of sites with a similar score. Fair enough, thin content, bunch of follow links (there's over 2,000 links by now), no problem. That site isn't for Google, it's for me.
Question, does that site (and linking to my own sites on it) negatively affect my other sites on the same IP? If so, by how much? Does a simple noindex fix that potential issues?
Bonus: How does one go about going through hundreds of pages with thousands of links, built with raw, plain text HTML to change things to nofollow? =/

@Tom Roberts, your thinking is about on the same page as mine. I've always been suspect of "C-Blocks" as a ranking too. I don't use a CMS for this site, as I said it's all hard coded. Does the nofollow tag in the head section have the same effect as a nofollow on individual links? At least PHP could solve that issue pretty easily.

In theory - yes it could. We know that Google looks at a domain's Class-C IP level (at least - now that Google is a registrar it may extend to the full IP) when judging its quality. If a site is in a "bad neighbourhood" - ie sitting on an IP range with a number of 'spam' sites - then theoretically it could be affected, as a kind of guilty by association.
However, in reality I have some doubts as to whether this would happen. The fact is that the vast majority of the web uses shared hosting (particularly sme's) and so good sites are invariably always going to be mixed in with 'bad' sites. And what's stopping me from deliberately making a bad site on your IP in order to 'poison it'? I'm no way near that evil, but someone might be.
What I'm getting at here is that it seems extremely unlikely that there is a manageable way to differentiate these sites efficiently - which leads me to believe that having your spam site on the same IP as some 'good' sites _shouldn't _make a difference.
What you can do to reduce this risk even further would be to make sure the 'spam' site doesn't link to any properties of yours that you want to protect, to nofollow those links if feasible (not sure what CMS you're using but WordPress has a few plugins that would do this on bulk) and, if it isn't required, noindexing the site would pretty much get rid of all risk completely.

If you don't use the site in Google, you should noindex it just to clear up any potential issues (especially if the domains link together in any way.)

Download the full site and open all the pages in Notepad++. Find & replace. Save, reupload.

"Search Box Optimization"
A client of ours recently received en email from a random SEO "company" claiming they could increase website traffic using a technique known as "search box optimization". Essentially, they are claiming they can insert a company name into the autocomplete results on Google. Clearly, this isn't a legitimate service - however, is it a well known technique? Despite our recommendation to not move forward with it, the client is still very intrigued. Here is a video of a similar service:

Google is Showing Website as "Untitled"
My freelance designer made some changes to my website and all of a sudden my homepage was showing the title I have in Dmoz. We thought maybe the NOODP tag was not correct, so we edited that a little and now the site is showing as "Untitled". The website is http://www.chemistrystore.com/. Of course he didn't save an old copy that we can revert to. That is a practice that will end. I have no idea why the title and description that we have set for the homepage is not showing in google when it previously was. Another weird thing that I noticed is that when I do ( site:chemistrystore.com ) in Google I get the https version of the site showing with the correct title and description. When I do ( site:www.chemistrystore.com ) in Google I don't have the hompage showing up from what I can tell, but there are 4,000+ pages to the site. My guess is that if it is showing up, it is showing up as "Untitled". My question is.... How can we get Google to start displaying the proper title and description again?

On a dedicated server with multiple IP addresses, how can one address group be slow/time out and all other IP addresses OK?
We utilize a dedicated server to host roughly 60 sites on. The server is with a company that utilizes a lady who drives race cars.... About 4 months ago we realized we had a group of sites down thanks to monitoring alerts and checked it out. All were on the same IP address and the sites on the other IP address were still up and functioning well. When we contacted the support at first we were stonewalled, but eventually they said there was a problem and it was resolved within about 2 hours. Up until recently we had no problems. As a part of our ongoing SEO we check page load speed for our clients. A few days ago a client who has their site hosted by the same company was running very slow (about 8 seconds to load without cache). We ran every check we could and could not find a reason on our end. The client called the host and were told they needed to be on some other type of server (with the host) at a fee increase of roughly $10 per month. Yesterday, we noticed one group of sites on our server was down and, again, it was one IP address with about 8 sites on it. On chat with support, they kept saying it was our ISP. (We speed tested on multiple computers and were 22MB down and 9MB up +/-2MB). We ran a trace on the IP address and it went through without a problem on three occassions over about ten minutes. After about 30 minutes the sites were back up. Here's the twist: we had a couple of people in the building who were on other ISP's try and the sites came up and loaded on their machines. Does anyone have any idea as to what the issue is?

Google.ca is showing our US site instead of our Canada Site
When our Canadian users who search on google.ca for our brand (e.g. Travelocity, Travelocity hotels, etc.), the first few results our from our US site (travelocity.com) rather than our Canadian site (travelocity.ca). In Google Webmaster Tools, we've adjusted the geotargeting settings to focus on the appropriate locale, but the wrong country TLD is still coming up at the top via google.ca. What's the best way to ensure our Canadian site comes up instead of the US site on google.ca? Thanks, Tory Smith

Is "last modified" time in XML Sitemaps important?
My Tech lead is concerned that his use of a script to generate XML sitemaps for some client sites may be causing negative issues for those sites. His concern centers around the fact that the script generates a sitemap which indicates that every URL page in the site was last modified at the exact same date and time. I have never heard anything to indicate that this might be a problem, but I do know that the sitemaps I generate for other client sites can choose server response or not. What is the best way to generate the sitemap? Last mod from actual time modified, or all set at one date and time?

301 Redirect "wildcard" question
I have been looking at the SEOmoz redirect guide for some advice but I can't seem to find the answer : http://www.seomoz.org/learn-seo/redirection I have lots of URLs from a previous version of a site that look like the following: sitename.com/-c-25.html?sort=2d&page=1 sitename.com/-c-25.html?sort=3a&page=1 etc etc. I want to write a redirect so whenever a URL with the terms "-c-25.html" is requested it redirects to a specified page, regardless of what comes after the question mark. These URLs were created by our previous ecommerce software. The 'c' is for category, and each page of the cateogry created a different URL. I want to do these so I can rediect all of these URLs to the appropraite new cateogry page in a single redirect. Thanks for any help.
